When the eye of the storm hits the main land, and all is calm Ford, Teyla and Beckett fly to Atlantis to help, after they received the message of the Genii infiltration.
Kolya tells Sheppard that he killed Weir and McKay. Sheppard sabotages the naquadah reactor in order to destroy the city. Not knowing Ford and the others are on the way.
When Kolya admits to having lied, he orders Sheppard to repair the reactor and proceed with McKay´s plan to use the lightning-rods.
Now it´s not only his life on the line, Sheppard faces a difficult choise. Does he surrender Atlantis to the Genii?

In the scene where Kolya reveals to Sheppard Weir is still alive, you can see and hear lightning at Sheppard´s location in the stairwell constantly, but at the grounding station with Kolya, Weir and McKay there is hardly any lightning at all.
20 Feb 2006, Kira1701 40:
In the first scene in which Ladon discovers the lifesign-detector and activates it. He sees Maj Sheppard´s position, alerts his team and say´s "He´s heading out". Yet the dot on the screen representing Sheppard isn´t moving, at all. I doubt Sheppard would stand still for very long.
In a later scene with Ladon some time after it is moving though. So there they didn´t bloop ;-)

At the end, after the danger of the storm is over, you see Dr. McKay after his wound on his right-arm is treated. Now I´m no doctor, but shouldn´t bandage be on a wound and not over his uniform?? ;-)
Plus, he would have had to put the jacket on over the wound first, as he had no jacket on when he was wounded or when the wave hit Atlantis.

When Sheppard is looking down on the Genii soldiers in the smokescreen he shines a red dot from his gun on one of their heads. When the camera shows Sheppard´s gun there is a green line coming from it.
